Had the same problem a while back when I moved server to better hardware, but different drive/path configuration.
You are correct that most Domino paths can be altered in the server's Notes.INI file.
But if you're using Lotus Traveler on that server, AND if you've got the server document's Java servlet support set to Domino Servlet Manager (I think this is the default), then you'll still need to alter the servlet's NTSLogging.properties file.
You can open it and (carefully!) edit it with Notepad.exe. Replace any path that starts with the old server's drive letter (e.g. D:/Lotus/Domino) to the new server's drive letter (e.g. C:/Lotus/Domino).
Also note that the paths found in this file use the "/" slash and not the "\" as you would use in a Windows path.
Okay, so where is this magical file located at?
Unless you made radical path changes when installing Domino on to your Windows server, it will be found at <drive letter>:\Lotus\Domino\Data\traveler\cfg
